The story was basically that teams were required to run the whole assembly, so to further cut drag they flipped the flap around.

Correct, it is one of the old F2/GP2 cars from early 00’s, if I can recall it correctly?

Your guess is as good as mine. 911 intercoolers are sometimes stacked atop the engine, so they may be cooling ducts fed by a fan inside the cargo comparment. If they were concerned about how scoops would function at high altitude, they could have employed a fan, and a fan large enough may not have fit in the engine compartment along with the coolers.
