Considering that it's really unlikely for gravel to damage that part of the exhaust, as well as the fact that they most likely had the engine cover off during the night and would've definitely caught any damage done there, I don't think it's related in any way.

Sorry dude but Toro Rosso did 175 laps with the Honda engine today.
Mclaren did 88 with renault and red bull did 172 , so maybe mclaren isnt that good at integrating engines
STR-H have done great yeah but not sure McLaren's issues were to do with packaging. The wheelnut certainly wasn't and there was 40-50 laps lost there and while yesterday they said it was a bracket breaking which also wouldn't be packaging, I think there's enough rumours kicking around about it happening again that it's best to leave that open as a possibility to be fair so there may well be some gremlins, I haven't a clue at this point.
Still positives. The cars getting praise by those at the track, the suspensions getting admiring glances and apparently because of the temp and track surface there isn't much between compounds which would suggest they look pretty good on the time sheet too but it's still too early with too many unknowns to get either excited or down about it.
