The space above the "regular" diffuser is completely empty - and it doesn't look like the second deck is a bolt-on part, after all - so it looks to be a regular one...

Wouldn't be surprising at all, conventional wisdom dictate all the parts should be as low as you can make it, and if you think you are limited in terms of your diffuser height(especially vs old rule), you package your mechanical parts as close to it as you can to lower c of g(which is probably why RBR went to pullrod packaging at the back). Now if you have reason to do otherwise, a la Diffuser Trio, that you can use the space for a multi-level diffuser, you'd design everything else to take that into account...

The Gearbox/diffbox ends pretty close to the rear axles with only space needed there for the final drive gear... I think its mostly about the design of the rear crash structure

If anything i think the gearbox casing itself might only need slight reworks. Like cut away some webbings and bumps but not anything major. Because the back axles have to have a ring gear, which will limit how space you can get.
