Under the current regulations, which part of them gives the measurements for the permitted bodywork boxes for the sidepods?

Look for § 3.3, § 3.8 "bodywork in front of the rear wheels" and §3.11 "bodywork around the front wheels"!
Dear FIA, if you read this, please pm me for a redesign of the Technical Regulations to avoid finger nose shapes for 2016! :-)
