Yes you are totally spot on. Toto pushed the super secret "explode engine" button on Nico's car. Because a blown up merc engine sure serves them as a great marketing gadget. And Nico kind of having the downside in the team is a big conspiracy because he is obviously faster then Ham and a fair play driver also...

If the penalty is issued in the last three laps of the race, the driver is permitted to complete the race and take a time penalty. Five seconds will be added in lieu of a five-second penalty; 10 seconds for the optional ten-second penalty; 20 seconds for a drive-through; and 30 seconds for the mandatory ten-second penalty.

This issue was timed at 15:04 so it was before last three laps so I guess it will go to the stewards.

It's Italy so the stewards might like a win for Ferrari so they would DQ Hamilton and then the local fans are happy.

Yes, but what is the in-race penalty for a tyre pressure issue? Odds are that Hamilton will be DSQ which will be a travesty and another nail in the coffin of F1.

He will be, 2 laps behind is still counts as qualified.

The point is that Nico not finishing does not matter. As in if Lewis gets DSQed, so would have Nico if he did finish.

This is the normal operating way of F1. They can't check every parameter of every car, so they check a random selection each race of features, and they check a random selection of cars.
